Any other routes to Herndon from Manassas without having to use Rt. 28 (or at least bypassing the part through Centreville) or I-66?

You could devise a really round-about route on the side roads if you needed to avoid Rt. 28 in an emergency, but in general Rt. 28 is the best way to get through Centreville. North of Centreville you can exit at Westfields and then take Centreville Road north. And in Manassas you can take Old Centreville Road.

Not that I know of. Manassas doesn't have a lot of different routes to it. Hopefully that will change in years to come.

here's a good tip on how to avoid the backup at the Waxpool exit on 28 N.
