Joshua Jackson will be back on the show, don't worry. He isn't scheduled to be busy when they start filming, so that is not the reason for the plot development.
The producers have hinted that if it seems confusing that Peter would zap out of existence because of what he did in the Machine, that's because there's more to it than that.
Also, they said that although Peter was the cause of the war in the first place, even without Peter there might still have been a war, because William Bell and Walter were thinking about going Over There even before Peter was taken, and they might have done it even if Walter hadn't done it to steal Peter.
Also, we will still see the Other Side next year. The room they were in at the end, functions as a kind of portal now.
Other than that, nobody knows what's going to happen... however, I think we can assume that eventually this situation will be rectified.
Overall, I can't see any other TV series on the free channels that gets even close to Fringe. This show is amazing, and very expensive to produce, I imagine.
I checked out the first season of Fringe from the library. I'd seen it originally, but I needed a Fringe fix. I love the opening sequence on a passenger airplane flying through a storm..JJ Abram's homage to Lost.
Then after the grisly opening sequence we jump to Olivia...in bed! Having a romp with Mark Valley! Looking happy! Smiling and having a good time!
I'd forgotten Olivia actually knew how to smile, she always has that grim look on her face.
I'm going to have to buy last season on DVD and watch it over and over again, cause they lost the hell out of me last season.
You missed quite a good season. However, my wife and I prefer watching the series in DVD's at our own pace and leisure. The cinematography of this show has gotten better and better, and you can see the results on a HD TV screen, hopefully larger than 32" The colors, clarity, and special effects are amazing.
One of the things that turn me off some other shows is the lack of lively or washed-out colors, or just dark like CSI NY. But not with this show, because the lighting and colors are just right.
Fringe comes back to Fox on Fridays (same time, 9pm) starting September 23. (Friday reruns start again on August 26.)

I think the Observers play a bigger part in this season. It will be interesting to see how they play it with no one supposed to remembering Peter existed because according to the Observers at the end of last season, he didn't!
