this isn't the best way to judge considering given a system this massive with so many people problems can and often do crop up everywhere and quite frequently.....however from personally experience
Lexington avenue lines 4,5,6 most crowded in the system bar none the L train is 2nd...hits east side of manhattan very frequent service and it needs to be
7th Avenue Lines 1 ,2, 3 not to bad they tend to be pretty busy throughout the day but its manageable although from experience the 2 train can get very crowded especially Bronx bound the 1 is frequent enough for the most part that crowding isn't to bad most of the time. Frequent service
8th Avenue Lines A,C,E the A and E are pretty busy but all in all imo of the major trunk lines this one is the least crowded and busy but once again the A and especially the E can be very crowded at times the C is relatively light....decent service the E train is the most frequent....A is to long to be as consistent the C forget about it terrible
6th Avenue Lines B,D,F,M These lines are probably overall the busiest of the lettered ones the F in particular is pretty heavy and one of the busiest lettered lines along with the E....The D train is 2nd its pretty busy as well.....the B and M are lighter but do carry there loads especially during rush hour all of those trains to varying degrees are relatively busy from my experience but not insanely crowded either although the F has a tendency to be that way with common delays and such. has the best express service imo with the B and D trains....these trains are among the longest in the system and are especially good for going to the Midtown area imo....in the middle not great frequency not terrible
Broadway Lines N,Q,R another group that are all quite busy express service on this line isn't great with the reductions of trains in recent years but this line has a great assortment of stops Herald Square, 57 St, Times Square,Union Square 14 st and Canal street doesn't go past 59 street which is a bit of a bummer but that is what other trains are for. like 6th avenue decent but could be better

based on a particular subway line is foolish at best.... just ask where is the closest subway station and don't worry about which line it is. After a few months here you will learn the best route from A to B and where to change trains.
