No, don't go to Penn Station. The best way to get to JFK from Exchange Place is as follows:
Take PATH to WTC. At WTC walk to the Chambers Street A/C station. Take a Queens-bound A Train (final destination Lefferts Blvd or Far Rockaway). Get off the A Train at the Howard Beach/JFK station. From the Howard Beach/JFK Station you can connect to the AirTrain, which goes to all of the airport terminals. The AirTrain will cost an additional $5 using your MetroCard. It will take you about one hour to an hour and 20 minutes to get from Exchange Place to the airport terminals, depending upon how long you may have to wait for each train to arrive. In my experience, this way is faster and cheaper than going to Penn Station and using the LIRR.
Depends on the time of day. During business hours, the A trains run every 5-7 minutes more or less. If you're traveling late at night, the A trains run about 20 minutes apart. AirTrain runs every 3-5 minutes during most of the day, and every 12-15 minutes late nights. The AirTrain station at Howard Beach will have the arrival time of the next train posted. If you are lucky with the transfers, and if you happen to catch an A express, it'll be a quick trip (I wouldn't pass up a local A to wait for an express, though).

I agree that the PATH to the subway is the best route.
But do NOT take the Lefferts Blvd bound A train.
You want Rockaway park or far Rockaway. Check the subway map before you get on. Taking the wrong train could result in you missing your plane. (they really shouldn't call all of them the "A" train but that's another thread ... )
How about taking the Airtrain to Howard Beach from JFK. Which train should I take to get to the WTC path station back to JQ Path ?
