Honestly, in this day and age of massive sets, camera tricks and digital wizardry, any large city if it’s filmed right. Philly is the obvious pick, but I think Los Angeles, Atlanta and even Cleveland have stood in for more movies/shows. And the Canadian cities of Vancouver and Toronto can also fill this role, even though it’s not specified in the thread title. The days of “Rumble in the Bronx” (Vancouver) are pretty much over.
Probably all these, believe it or not. It’s really all about finding a block or even just street corner to film on that looks city enough to pass for NYC — keeping in mind that the vast majority of the audience is not going to be from NYC and won’t know any better.
But don’t think that it isn’t obvious to New Yorkers when TV shows and movies set in New York were not actually filmed here. It’s not about convincing New Yorkers, it’s about just convincing the average viewer.

I watched a show that takes place in NYC, there was a scene that takes place in DC but it's obviously NYC because you can see those traffic light masts with the guy wires.
And yeah I agree that you can make it work with 1 block at a time but that's it, any more than that and it becomes pretty obvious it isn't NYC.

Speaking of The Bronx, there's nowhere not in NYC that can pass for The Bronx
Its a three-way battle between Philadelphia, Boston, and Chicago. Strong cases can also be made for Washington, Baltimore, and maybe San Francisco.
The Dark Knight was filmed in Chicago. Gotham City is essentially a fictional gritty representation of NYC, yet they were able to film it in Chicago, and it was one of the biggest gross movies in the last 10 years. Much of it was filmed downtown and I think also Lincoln Park(very dense residential neighborhood directly north of downtown). Believe it or not, Chicago even has a whole neighborhood almost consisting of row houses.

OTR in Cincinnati, could be used for lot of the historic lower east side.
I know the movie about Danny Greene the gangster/union leader, Kill The Irishman, which takes place in Cleveland, was actually filmed in Detroit
