I started a similar thread like this a few years ago and I was somewhat limited on my travels. But since then, I have done quite a bit more traveling and wanted to add my observations to what for me were the cities I was most impressed with flying over.
Of all the major cities I have been to, the ones I was awed by and were thoroughly impressed by, in no particular order were Mexico City, New York, Los Angeles, Chicago (their grid at night is amazing, a true beast from the air), Bay Area, and Miami.
I have also flown into Seattle, Dallas and Washington DC. These seemed smaller than what their respective populations would indicate, especially Dallas. I have heard the same could be said about Atlanta and Boston but I wouldn't know since I have never been there.

-Having the right side of the plane at night enroute to Boston from the West and flying past the lights of the New York City/Tri State area.
-Flight path between Albuquerque and Denver is stunning going over the Rockies.

I remember my very first look at Atlanta at the contemporary and linear skyline and a beautiful green tree canopy. My first though was wow, that's a beautiful city.
On a weird side note, one of my friends who is a flight attendant for Delta calls his ATL homebase Hartsfield-LaToya Jackson International Airport and nail emporium.
I'd say NYC, then Chicago (the part over the lake and downtown at least. The rest of it is boring). DC, Honolulu, and LA are cool too. Boston is not bad either. I should also mention San Juan is kind of cool to fly into.
I put a lot of time and thought into my reply, but the JMT deleted it because I mentioned an international city that I'd like to someday see from the air. I wish he had just deleted that city, rather than my whole comment
Anyway, rather than retyping all of it, I'd like to mention that flying in and out of Toronto's small Billy Bishop Airport, situation on an island in Lake Ontario is spectacular. It's the only way to get to Toronto, in my opinion.
