I believe it is really just the largest 25 cities ranked from 1-25.

Top 25 cities not on the list:

Atlanta, Detroit, Phoenix, Minneapolis, St Louis, Tampa, Pittsburgh,

All of those cities "should" be on the list except Tampa and Detroit.

Yeah, San Francisco is high but SF's city proper is only about 7 miles by 7 miles large. So, the already excellent transit in place there coupled with it's small area make things very convenient. I'm sure if you took SF's transit to Los Angeles or Houston or Atlanta where things are more spread out the system would be far less adequate.
