Am I missing something? I've heard less complaints about JFK than the other two, addressing the initial question.
When you land at LGA or JFK you ARE in New York City, you know that, right? You are talking about the time to get to Manhattan.
Are those city centers all on islands as Manhattan is? People often don't seem to have a handle on the geography of New York City and how it affects travel.
Okay, thanks a lot guys, it looks like I'll be guided by the airfares and flight times. I'll be taking the hotel shuttle if they provide one, otherwise looks like the train would be the fastest and cheapest (not counting the subway). Since we're only going to be in NYC for two days, we'll only have one bag between the two of us.
You will not find any Hotel Shuttles except to/from the hotels in within about a 1 mile or so radius of the airport.
Within Manhattan. Some of the Hotel do have Pay Services to/from the airport(s) a few times a day, They run like the super shuttles do in the other parts of the US.
Cost/Convenience wise with two of you, with bags, it would probably be a good idea to take a Uber.
I still say trains over Uber. Even with two people, it will be cheaper RT, and it's really not that difficult to do. And with traffic, Uber may not be any faster than the train.
^Yeah I agree. I mean it's something you can check in real time if you are so inclined...look up uber and Lyft or even gett and see the real time pricing and traffic and make a decision then. But generally speaking I would default to trains from EWR and JFK and uber from LGA.
If you choose Newark, only use the train to get into Manhattan. Do not use the bus or any type of cab service. The reconstruction of the Helix at the entrance to the Lincoln Tunnel just started and that is causing huge vehicle delays for people trying to get into Manhattan. The trains are not affected by this construction.
It kind of depends on time of day and day of the week. It’s not bad getting from the airports to midtown by car at noon or 9pm. At rush hour, I’d pick EWR.
For Newark airport to NY penn station via nj transit train..it's $13 one way adult. $9 for senior.
JFK, you can take bus/subway, or air train to subway, or city taxi. Subway service is least expensive at 2.75 but can suck on late evenings and weekends though. I had trouble getting a Lyft out of JFK, drivers kept canceling...I wonder if they're not allowed to pick up at JFK?
You could also take the airtrain to Jamaica and then take the LIRR to Penn Station. May be more $$. It's a bit better than the subways.

No. The resconstruction of the Helix is still in the design stage, and so construction won't begin for some time.
What began this week is the NJDOT work on the I-495 bridge that leads to the Helix.
The result is the same, though--expect delays.
For traveling by train to Manhattan from EWR, you take the internal EWR Airtrain to the NJ Transit EWR station, where you catch a NJT train directly to Penn Station New York.
