Do you mean like college sports with a bunch of conferences that have their own title game but ultimately compete against each other on the filed as well?
Or do you mean different leagues entirely that never overlapped and play each other?
Personally, I think the answer to both is no, things are awesome the way they are.
The only debatable sports championship is college football. Everything else is scientific with no excuses. (One big exception: 1981 Reds had the best record in baseball and due to the strike and the weird playoff rules, the Reds didn't make the playoffs.)

I agree for the most part. I think pro sports are pretty ok they way they decide a champion. In the MLB though I would support the realignment idea that has been floating around out there which would lead to more balanced schedules and would stop rewarding the winners of awful divisions.
The NBA is more regional than NFL and MLB, but they all have regional divisions within their leagues or conference. The better question is: should these regional championships be celebrated more and given more importance?

Different leagues that never overlap. But yeah I think you'd definitely get more of the atmosphere that makes college sports so awesome since fans would be able to travel to more games.
I like having a second smaller league for each of the four major leagues in America... with CBA, etc. and whatever possible to prevent a lockout, that way it is there during NFL, NBA, NHL, and MLB lockouts, if they happen. But put the other league's teams in cities without major league teams, like the UFL does with it's five teams in Hartford, Las Vegas, Omaha, Sacramento, and Virginia Beach.
I came up with a quick lineup for a 20-team basketball league a few weeks ago with teams in cities without NBA teams but most have big enough arenas for professional basketball because they have NHL teams:
