I am looking at these areas and I know they both have good schools. I like to be close to shopping. But what is the difference if any?

Sammamish is more suburban than Issaquah, and newer. Issaquah has an old downtown, Sammamish has strip malls. Issaquah has big box stores like Costco. Target, Trader Joes, and has a PCC(Puget Consumer's Co-op), sort of a Whole Foods lite but less expensive. Sammamish has a couple of supermarkets, restaurants, strip malls(I don't mean that in a bad way).
People love Sammamish. It's got lakes. Beaver Lake and Pine Lake are pretty, and of course they share Lake Sammamish. Sammamish is closer to Redmond. It's safe. It's quiet, but it's not immune from traffic. 228th can crawl during rush hour.

You're going to be further out in Sammamish. It's a trade off.

I like Issaquah much more. If you live reasonably close to town you won't have to drive far (if at all) to amenities. There are shops, restaurants, and even good hikes: The Issaquah Alps (Tiger, Squak, and Cougar) are famous in this area. Issaquah has a bit of everything: The old town is quaint and fairly mellow, with a couple good pubs, some nice restaurant, and a great county library. Just to the west, there are newer shopping developments that contain most newer national retail chains. There really is a little of everything.

Sammamish is much more of a generic suburb. While being near a lake is nice, amenities are more limited an farther away. In Sammamish you'll have to drive almost everywhere.
