Is Seattle friendly to bikes and visiting in September a good time?

1) Yes. Seattle is friendly to bikes. Google "seattle bike trail map" and see for yourself. And a lot of friends I know bike to work.

2) September will be iffy. It can be beautiful, or it can be "rain season" with drizzle and cold overcast skies. It is the transition month. But to be honest, it rains 7 months out of the year here. People will still be riding bikes and motorcycles, playing, hiking, etc. If people waited until it didn't rain, they'd get nothing done.

Are there nice places to visit? I am sure there are, but it is rather difficult to find it on the internet. What is worth visiting knowing that we had only a couple of days?

Do you mean via bike or otherwise. Need more specifics on what you are looking for and what defines "nice."

If you are only here a couple of days and are limited to bike and foot,
I would suggest avoiding the congested downtown. You can go up from Alaskan Way on Wall to Western and get to Pike Place Market, which most tourists like, and at Pier 70 on Alaskan there is a nice bike trail that goes past the grain terminal, near the cruise terminal and connects to the very long Burke-Gilman trail.
