Good advice about spring and bugs earlier. I personally think mid July to mid August is the best time to visit if you want to swim. If you don't want to play in the water then mid September to mid October is great, especially during peak fall foliage.
We have decided that we are going to camp in Colchester VT, and spend 2 full days there, then come over to the White Mtns and spend 3 full days. When I look at a map, it looks like both the east and west sides have close to an equal amount to offer. We are mainly looking for things unique to the state. We do love kayaking, hiking, etc, but we can do that where we are at. We want to see unique attractions, quaint towns in the area. Would you say one side has more than the other? We do want to go back to ME and spend more time, but that will be another trip. For this one, we really want to focus on NH for the 3 days.

Three full days is enough time to visit both sides, its not like they are days away from each other. you can drive from Lincoln to north Conway in an hour on the kanc, which is a destination in itself. I would be sure to check out North Conway, go to the top of Mt washington (maybe via the cog railroad?) Check out clarks trading post and see the bear show, visit a pancake house and maybe do a short hike to one of the water falls, maybe even rent ATV's in Gorham depending on your schedule.
