Day After Tomorrow is probably my favorite disaster movie. I like all of it, from beginning to end.
Other faves are: 2012 -- But only the first 3/4, really. The last 1/4 doesn't much appeal to me. But I like the disaster scenes, even if it is obvious in a lot of places that they are faker than fake. Deep Impact -- Armageddon was probably the more popular of the two asteroid movies, but I liked Deep Impact better. Volcano - Bad and cheesy, I suppose, but I liked it. Liked it better than Dante's Peak, which came out at about the same time.
I don't really think of Independence Day as being a disaster movie, even though the aliens unleash massive destruction.
Hard to say which is best there are so many. Here are a few I enjoy:
The Andromeda Strain(1971)
The Omega Man(1971)
The Hindenburg(1975)
Apollo 13(1995)
The Perfect Storm(2000)
Pre 1971
Panic in the Streets(1950)
San Francisco(1936)
On the Beach(1959)
Failsafe(1964)
And I guess my alltime favorite Dr Strangelove or: How I Learned to Stop Worrying and Love the Bomb(1964)

Yeah, Deep Impact is pretty long but is one of the only disaster movies where the destrucion scene isn't interuppted with the blaring of the band or orchestra. The only sounds in that scene are of New York and the East Coast being destroyed. I love 2012 too, especailly the L.A earthquake. Dantes Peak is so much better than Volcano also.

The lighter side of Apocalypse
That was pretty funny in a way. Almost reminds me of The Day After but in a sense of a much "happy to die" mood.
The Towering Inferno. It doesn't get better than Steve McQueen and Paul Newman in the same movie.
I second TI and add Earthquake - both oldies and a little dated now, but they actually had decent plotlines/actors and you were never sure who would survive and who wouldn't.

And OJ - don't forget.
