This isn't going to be an issue because the authority over those bridges (transfer of city vs. state) was not granted.
It would provide a series of challenges which would cost more to implement than they would be worth- there is also the legal factor of disconnecting federally funded interstates completely so that the y are inacessible by anything but toll roads.
Still though, in regards to the original posters thoughts- there is an irony that comes up around here. The MTA is an agency bent on providing better public transit and reducing cars on the road; yet without drivers paying the bridge and tunnel tolls the agency would go completely bankrupt.
Go figure.
