For GA, I'd probably say Savannah. It has the coast and a large port (and SCAD) and if Atlanta hadn't existed, Savannah would have been made Georgia's primary city. When some sort of high speed link is made between the two cities (i.e. HS rail), Savannah will really compliment Atlanta due to the beach only being a two or three hour ride away... Or the equivelent of 1 rush hour traffic commute in Atlanta.
In Virginia it's hard to say with DC next door, but not in any state. So after DC it would be Norfolk/Va Beach. After Norfolk/Va Beach it would be Richmond. But as state capital, Richmond wouldn't be a bad compliment to DC either, though it's much smaller.

I agree that these two cities are great compliments to each other...Atlanta is the perfect example of the New South, Savannah the Old South.
I think the Tampa Bay area compliments the Miami area more then Orlando. The Tampa Bay area is quintessential Florida. It has everything that the rest of Florida has; the beach, theme parks, historic and newer areas, southerners and transplants, ect. You name a place or a thing somewhere in Florida, and Tampa Bay most likely has it or something like it.
San Diego is a great city, it's 2 hours of a drive away from Los Angeles, and it's like a mini LA. It's one of my favorite cities, but it's California's 3rd city. After Los Angeles, and San Francisco. It has quite a lot of competition in it's own state. But to still come out on top of Oakland, San Jose, Sacramento, the city of San Diego must be doing something right!

I lived in San Diego for many years, and the prevailing attitude there was "We're NOT LA!". One mayor ran under the platform of preventing the "Los Angelization of San Diego"
Actually, for Illinois I'd say that Galena, IL complements Chicago quite well...it (Galena) has naturally beauty, small-town charm, wonderful shops, wine tasting, etc. Galena is quite the opposite of bustling Chicago and has a qualities that Chicago lacks, so I'd say if you had Galena and Chicago together, they'd complement each other quite nicely I'm sure you could make a similar argument for New York.
