Intact males pee everywhere, to mark their territory, that's what they do. You may have to deal with this all his life now, since you've waited so long.

One of our adoptees, River, had yooj peeing and pooping issues. It took about a year of finding deposits in various places. I stepped in some poop once--fortunately--and while scraping my shoe off on the back porch, I saw a little crawly thing. Roundworms. So poor River had lots of issues, lung flukes too.
Finally we got her peeing and pooping on the little blue pet trainer mats. But still not so interested in the litter boxes.
Then some genius here at C-D suggested experimenting with the kitty litter. She suggested it might bother their feet. So I searched and searched and found Meijers brand litter, the finest-grain, softest-on-the-feets litter anywhere.
That seemed to work, little River has been a Good Kittyever since!
When my sister got all new carpet for her house when she was getting ready to sell it her cat, fixed female, who never peed outside of litter box started peeing in random places on new carpet. I did some searching online and saw that the smell of new carpet triggers marking in some cats, maybe something to do with the chemical smell. Sister treated areas with some product to clean up the urine and her cat did stop. But was confined to the basement for a few weeks. Vet did test her for bladder infection, was negative.
