My car is in the body shop but my insurance is going to pay for it.
When the car is ready will i pay the shop and then the insurance pays me back?
Or will the ins just pay the shop?
There is also a deductible. Will i pay that to the shop??
You pay the deductible to the shop. The insurance company will cut a check to the shop. Some companies will sometimes make the check out to both you and the shop.

Pay the shop the deductible, the insurance will pay them the full amount less deductible in full. The only reason you should pay for anything additional is if a betterment (depreciation) applies to your claim (ex. a tire needs replacement, you may be responsible for a part of it because it is a wearable part).
You can have the insurance company pay you the money as well, I prefer having them pay me and then I pay the shop. That way, if the repair isn't satisfactory, I don't pay them until they fix it properly. The insurance company doesn't give a damn.

You pick the shop and the insurance sends the shop a check according to their estimate. At that point you sign to get your car and pay any deductable..If you have a clear title to the car you can demand the payment be made to you and you dont have to even fix the car. I paid a car off several months early once and it was wrecked. My insurance company said they could not give me the money because the car wasn't paid for.. I said wrong because I had the title and the car was paid off. He then had to give me the check. Insurance companies and body shops "work together" both looking after their interest first and your interest second.As a side note you should always understand exactly what body parts they say they are going to replace and then inspect and verify it when you go to get your car.
