Any aftermarket amp that runs a sub should have a 10 gauge or larger wire run directly to the battery, where it should be fused. The amp should be grounded close to the amp location. You found the remote turn-on lead. Have you pulled the radio out to see if the L/R signal was tapped there?

Then again, there are so many jackleg installers doing half-ass installs that there's no telling what was done.

Things which use a lot of amperage need large gauge wires. Two smaller wires run together would be the same as one large gauge wire. Perhaps they did that? The only way to know would be to see where those wires go and see what they are connected to.

One wire could also be going to power something else like an amplifier. Again you would need to follow the wires to see where they go and what they are connected to.
