When I lived in Boston, some of the cars had "F-ck the Yankees" bumper stickers. I was wondered who were the Yankees? Old farmers in Vermont? Are people from Maine Yankees? No, it was the New York Yankees - a baseball team.

During the Reconstruction Era after the US Civil War, Northerns - Yankees - or carpetbaggers came down to the South to make their fortune on the beaten Southerns. Probably, the first time Yankee Go Home was used.

BTW, I never heard this expression in Austin, TX.
