Great suggestions by Gardyloo, especially the ferry over to Whidbey Island and up Chuckanut Drive to Bellingham. If you have even more time- I'd also suggest a side trip east on Highway 20 into North Cascades National Park or east on Highway 542 on the Mt. Baker Scenic Highway to Heather Meadows and Artist Point (when the snow melts)- which I personally think is the most scenic vista in the region.

Regarding driving alternatives, in addition to the Amtrak Cascades (which uses higher quality equipment than normal Amtrak routes and is generally more dependable when not encountering landslides), Bolt Bus is an inexpensive option with 4x daily service between the two cities.

Enterprise usually has the best rates, and they'll come and pick you up wherever you are, and take you to their nearest office. If you go on a weekend (not sure how much time you're planning to spend there), 3 days will only cost you $30. They have a special weekend rate.
