Pizzeria Luigi - Golden Hill - San Diego, CA is the good one.
Might I also recommend Lefty's Chicago Pizzeria - North Park - San Diego, CA for deep dish?

I like Pizza Fusion in Hillcrest. It's organic and it's good.

Di Amato's in La Mesa is really good for pizza and pasta. They have a deal for like $20, you get medium or large pizza (I forgot what size), a choice of 2 pasta dishes, 2 salads, 2 garlic breads, it's a lot of food and you will probably wont finish it all. You can feed like 4 people with all that food.
