From JFK, you can take the AirTrain to Jamaica Center. Transfer there for the E train towards Manhattan. At Roosevelt Avenue, go upstairs and transfer to the Manhattan-bound #7 train. The first stop in Manhattan is Grand Central Station. That's the closest subway station to UN Plaza, on 42 Street, just a few blocks west.

You can also take the E train all the way to Manhattan and get off at Lexington/53rd Street. From there you can transfer to the downtown number 6 subway train for one stop to Grand Central Station.
Take the E all the way to 53rd/Lexington (transferring at Roosevelt to the 7 subjects you to 9-10 more local stops unless you are coming during morning rush hr when 7 is express). Then you can exit at 3rd Ave and walk 2 avenues east and 8 blocks south to the UN.
You can also catch the NYAS bus which is $15 which takes you from the JFK terminal to Grand Central Station.
If you don't feel like walking and you have taken the Airtrain/Subway combo to Grand Central you can take a free transfer on the M42 or M104 to 1st Ave.
