Advice needed for class 1 and class 2 violation, illegal basement (apartment, house)

The building inspectors came to my house and inspected the basement and issued a class 1 violation for work without a permit for making an apartment at cellar level. The remedy says to vacate cellar and obtain permit.
The second violation is for class 2, residence altered from 1 family to 2 family. The remedy is to restore to prior legal condition.. I have not done any kind of alterations to the basement, this is how we purchased it.
This is in queens.
1. How do I obtain a permit for violation 1, if the basement has already been altered?
2. If I restore everything back to its original condition do I still have to pay the fines?
3. There is a hearing date set, do I need to attend?
