^^^I think the movie also hints that one or two of the X-Men may have died in battle. That would certainly help explain why Logan is so upset by Laura's obsession with the old X-Men comics (with their sanitized portrayal of the X-Men's past exploits). But, yes, the movie certainly makes it clear that Professor X accidentally killed most of them.
And we can expect Magneto might have even died from old age, being significantly older than even Xavier.
What I didn't understand from this movie, is I could have sworn I saw Professor X get vaporized in a movie a couple years ago by Jean... So, how is he back in this movie from being destroyed in an earlier one? Was I imagining things?

You're imagining that there is rock-solid continuity between the various X-Men movies. There isn't. (In particular, the first three don't match up completely with X-Men: First Class and later.)

I think X-Men Days of Future Past reversed/erased some of the past events. Storm and a lot of the other Xmen have died before too, but they (the comics) have gone back into the past to reverse events and change history (and the present). I think that's what Days of Future Past and maybe Apocalypse were implied to have done, which is why Professor X was alive for Logan.

The end-credit scene of that movie showed that Xavier had transferred his consciousness to a different person's body (presumably someone who was brain-dead).
And then, as Aredhel noted, that timeline was diverted in "Days of Future Past" so the events of the first three movies never happened.

Just watch X-Men: First Class and leave all the other team films alone, until they make another good one.
Logan is far away the best of the Wolverine solo films. The Wolverine is a solid actioner (though I didn't like Silver Samurai). X-Men Origins: Wolverine has its moments, but it was an all-around disappointment.

Despite the talk of the MCU where the goal is to make one grand universe with consistent continuity there are many Marvel lines. Incredible Hulks, multiple X-Men and then adding Deadpool, competing Spider-Man's, competing Fantastic Four's for examples. With at least talks about bringing others like the Wesley Snipes Blade and the Nicholas Cage Ghost Rider into the MCU as canon characters who existed in mostly secret before the first Iron-Man movies and the era of public super heroes.
No disrespect, but I just couldn't get into the 'old' Xmen movies. They just didn't look good and seemed kinda goofy. I love Hugh Jackman and some of the other actors, but the films just weren't sharp. From First Class onward (including Logan) there's a freshness to the Xmen films that make them look and feel much better than the older ones. Michael Fassbander is an infinitely better Magneto than Ian McKellen. I obviously love both young (James McAvoy) and old (Patrick Stewart).
