I know a few people that ride metro from SW. Houston (westbury) to med center. I know a lot of people whoever the train from downtown to med center. Theyve been doing it for years so I guess its fine for them. They are all med center staff or doctors.

I ride when going downtown from the heights. No issues.

I am sure there are spots high in crime - I wouldn't want to drive there even with my own car.
Waiting at the bus stop, getting gas at the gas station or walking a dog around the block could be deadly. But that has very little to do with the "Houston Metro Bus experience".
I think, the reason why most Houstonians don't ride METRO isn't because of safety issues, its because the transit system is poorly designed (no high capacity core system i.e. rail) which would account for such low transit ridership. Things like safety problems are just opinions formed due to unfamiliarity.
If there were any issue at all, the media would be all over it like they are with any and every METRO-related controversy.
