I'm traveling to Galveston in May (4 nights) for a conference and will be flying into Hobby Airport. I'm wondering what my ground transportation options are. I checked with Galveston Limousine Service ($80 round trip) but their last shuttle from Hobby leaves before my flight even lands. All other options I've looked into (SuperShuttle, limos, taxis, etc.) seem very expensive (well over $100, in some cases just one-way!).

The conference is at Hotel Galvez and since I work for government, I have to either find a GSA per diem-rate hotel (which is only $82/night for Galveston - the conference discount rate is $101/night) or justify why I'm staying at the Galvez and exceeding the GSA rate. There's no cheaper hotel that's within walking distance of the Galvez (at least none of a condition that I would be reasonably expected to stay at). However, I did find better ones under the GSA rate within driving distance, but that would require a rental car (the cheapest I can find is $100, plus I would probably need about $40 for gas, I'm guessing). If I can find reasonable ground transportation without a rental car, I can probably make it a wash and justify staying at the Galvez.

Is there any service that will offer a sub-$100 round-trip and be able to meet my schedule?

Sub $100 from Hobby to Gavleston and back? Sorry but that's unrealistic, although more power to you if you can find a ride.
