While there may be a few people living in cave-like conditions in New York, the book by Jennifer Toth that made the idea famous has been thoroughly debunked as a fabrication.

In face, Cecil Adams of The Straight Dope used a letter of mine as the impetus to write his own debunking of it.

Maybe not underground, but does anyone remember the article in the Sun Times around 200- or 2005 about the guy that was living under the Lakeshore Drive bridge at the Chicago river? He ran an extension cord from one of the towers and even had a TV.

There sure used to be a hell of a lot of homeless people camping out in the underground levels of Lower Wacker Drive, but they were hardly mole people. They just went down there to have some shelter to sleep under, and then went about their lives above ground.

USATODAY.com - Man found living comfortably inside Chicago drawbridge
Interesting. Yeah, that's almost exactly what I was thinking of. I had just finished watching that documentary on the homeless people living in shacks in the NYC metra tunnels.
