He has been helpful over the years, writing letters of recommendation, even writing recommendation letter so I can get piece of property.
He invited his former students to visit his apartment.
I am non-Muslim and my Professor is non-religious Muslim. How do I express gratitude and farewell?

IMO, if he is not a practicing Muslim then perhaps you may not need to highlight or avoid any religiosity in your token of Thanks.
Just be genuine, and passionate with your words of Thanks, and perhaps you can add a small gift/memorabilia from his area of interest. Could be sports, academics, arts etc

I had a close Muslim friend years ago, before I moved over a 1000 miles away. Couldn't judge how devout he was, but if your professor's intentions are similar, look forward to a phenomenal time.
Muslims are great hosts.

I think you don't wanna go over the board.
What you may want to avoid is perhaps some of the stuff he may not like (or may be he doesn't care? I don't know), but I remember an example.
A few years ago, our company had a business deal with a client in Syria.

She wanted to send it to the client's wife as a gift and wanted me to see if it was OK?
I looked at the gloves and noticed there was small marking, "pig skin".
So I asked my boss's wife, that even though, they look very nice but it could be offensive. So she swapped it for something else.
