People, overall, will say the name that is the most common and easier to say.
I'm not a fan of names that can be pronounced different ways. The name Lara is constantly called Laura (which is prettier anyway) Aubrey is called Audrey, etc.
The worse is being introduced to someone and saying their name "Nice to meet you ______" and still mispronouncing their name!? Yikes !
Just point out to your friend how her child will have to go through life spelling and pronouncing her name to everyone she meets, or whenever she turns in a form.
If that does not deter your friend, then let it alone. MYOB.

Wondering how you ladies/men would pronounce this name- NAIOMI
(NAIO would be pronounced NYE-OH right?)
My friend is having a baby girl and loves the spelling of Naomi but prefers the name to be pronounced
NYE-OH-ME rather than NAY-OH-ME. To lessen confusion she wants to spell it Naiomi instead of Naomi. Do you think this would mostly work or should she change the spelling to Nyomi OR Niomi etc. Any thoughts/opinions on this? Is their another spelling alternative that might work better?

Naomi already has a standard pronounciation: "Nay-o-mee." Spelling it that way, while claiming to pronounce it "Ny-o-mee" will only result in the poor child having to correct everyone for the entirely of her life. "Niomi" would work (after all, it's similar to Miami, pronounced "My-am-ee"), but it looks too similar to Naomi. To be safe, I'd go with Nyomi. (Well, actually, I'd go with Naomi and pronounce it Nay-o-mee because I like that name. But that's not what the OP asked.)
Agree if she wants it pronounced that way. I like the normal Naomi pronounced "Nay-o-mee". "Nyomi" is an invented name, which is her business, but I prefer the traditional pronunciation.
"Nyomi" is the best spelling if she wants everyone to pronounce it that way.
A name is something that follows forever. Non-traditional spelling can lead to mispronunciation = confusion in childhood and annoyance for life.
Odd spelling or odd pronunciation of a traditional name causes having to repeat it with every person you meet. Forever. It can be a curse, and not a cute one.
